The transfer case on this model has two plugs on the rear of the case. Which one is the proper one to maintain the level of gear oil at?

I don't imagine you could go wrong if you used the upper plug as the gauge.

Thats what I am doing, using the top plug. It just seems weird that they have two plugs one 2" above the other?

My older skid steer has a similar arrangement on the chain case, with two small upper plugs, and a larger drain plug down low.

The top plug is the 'daily check' plug, the middle plug is the one you pull when nothing is present at the top plug.

The bottom plug nips ment to be the fill and the top a vent while filling, it won't hurt anything to fill to the top but fill through the bottom till it gets to that level then top it off, it's faster.
