Can anyone tell me if there is a way to zero out set works at any height and then make preset cuts going down towards the bunk?

You would need to identify which sawmill, setworks, etc. that you have. 

My Setworks has no idea where I am or where the sawmill bed is.  It only knows to drop the head in the increments that I program into it.

   Mine is the same as the MagicMan's and I use a cheat sheet and start my final cuts on the 4th face at one of the predetermined start points based to the thickness boards I plan to cut.

   Using this cheat sheet I may see if cutting 2" boards at the start point for my final cut I may see I can get an additional 1" board so raise my start 1-1/8" for the board and kerf, salvage the 1" board then switch to cutting my 2" boards. This lets me be more consistent in my cutting and maximize my yield for each log.

 Looks like you have a TK 2000, on the early ones no you cant zero it out and start where you want. The computer decides where to start  so the bottom board come out to the thickness that you have set.  Tk made a upgrade on their new mills so you can start where you want and then drop down to the thickness you want or with the flip of a switch you can saw like yours is. Also the TK 2000 blade goes 36" above the deck with 16" above the blade, no more thick slabs on the first cut on those big ones. If I wasn't so old I'd have to get one or a 2200. I think you could put their new setworks on your mill but it isn't cheap.   Steve
